How can you be sure? How sure do you need to be?

I believe there are good reasons for believing in a God/Higher Power. I believe Islam is a good religion. I am not sure however, that it is the true religion. I have doubts about the idea that Muhammad (SW) is a prophet of a supernatural god. I have doubts about the idea that the Quran was not written by hand beings. How can we prove these two claims? Are we allowed to doubt or question these ideas in order to be Muslim?
