Here's a compilation of 12 questions (mostly) said by atheists , some of them are hypothetical , others are good ones , and both deserve answers:

God created everything , so God created sin ?
If Allah created sin , then He would never send Prophets to guide people back to His path , and He would never put the religion for them as a life rule.
Sin happens by two , man's free will and Allah's permission , the sin happening doesn't mean Allah created it , but Allah allowed it , and being Merciful to the sinner He gives him the chance to repent:
۞ قُلْ يَا عِبَادِيَ الَّذِينَ أَسْرَفُوا عَلَىٰ أَنفُسِهِمْ لَا تَقْنَطُوا مِن رَّحْمَةِ اللَّهِ ۚ إِنَّ اللَّهَ يَغْفِرُ الذُّنُوبَ جَمِيعًا ۚ إِنَّهُ هُوَ الْغَفُورُ الرَّحِيمُ
( 39/53 ) Say, "O My servants who have transgressed against themselves [by sinning], do not despair of the mercy of Allah. Indeed, Allah forgives all sins. Indeed, it is He who is the Forgiving, the Merciful."

Why God doesn't stop evil ?
Allah created evil , and ordered believers to take refuge in Him from it:
قُلْ أَعُوذُ بِرَبِّ الْفَلَقِ
مِن شَرِّ مَا خَلَقَ
( 113/1 ) Say, "I seek refuge in the Lord of daybreak
( 113/2 ) From the evil of that which He created."
As for the reason why evil exists:
كُلُّ نَفْسٍ ذَائِقَةُ الْمَوْتِ ۗ وَنَبْلُوكُم بِالشَّرِّ وَالْخَيْرِ فِتْنَةً ۖ وَإِلَيْنَا تُرْجَعُونَ
( 21/35 ) Every soul will taste death. And We test you with evil and with good as trial; and to Us you will be returned.
And no one on the earth (no matter the religion) has a perfect life:
لَقَدْ خَلَقْنَا الْإِنسَانَ فِي كَبَدٍ
( 90/4 ) We have certainly created man into hardship.
And Allah showed the solution when Muslim falls in distress:
يَا أَيُّهَا الَّذِينَ آمَنُوا اسْتَعِينُوا بِالصَّبْرِ وَالصَّلَاةِ ۚ إِنَّ اللَّهَ مَعَ الصَّابِرِينَ
( 2/153 ) O you who have believed, seek help through patience and prayer. Indeed, Allah is with the patient.

Suppose an atheist who is a very good person , why God want him in Hell ?
( 18/103 ) Say, [O Muhammad], "Shall we [believers] inform you of the greatest losers as to [their] deeds?
( 18/104 ) [They are] those whose effort is lost in worldly life, while they think that they are doing well in work."
( 18/105 ) Those are the ones who disbelieve in the verses of their Lord and in [their] meeting Him, so their deeds have become worthless; and We will not assign to them on the Day of Resurrection any importance.
Secondly , a good person from atheist POV is probably not a good person from a Muslim perspective , so the dispute here is subjective , and Allah said none has any authority with Him in the Judgement:
لَا يُسْأَلُ عَمَّا يَفْعَلُ وَهُمْ يُسْأَلُونَ
( 21/23 ) He is not questioned about what He does, but they will be questioned.
However , since no one knows the real reason why that atheist disbelieved , nor certain if he knows the truth or not , Allah confirmed Justice to everyone:
إِنَّ اللَّهَ لَا يَظْلِمُ مِثْقَالَ ذَرَّةٍ ۖ وَإِن تَكُ حَسَنَةً يُضَاعِفْهَا وَيُؤْتِ مِن لَّدُنْهُ أَجْرًا عَظِيمًا
( 4/40 ) Indeed, Allah does not do injustice, [even] as much as an atom's weight; while if there is a good deed, He multiplies it and gives from Himself a great reward.
That means none enters Hell unless Allah knows he deserves it , and none enters Paradise unless Allah forgives him , so it's not our authority to make hypothetical cases and judge people based on our basic human perception of them.

Why God punished the ancients who disbelieved in Him ?
وَلَقَدْ أَهْلَكْنَا الْقُرُونَ مِن قَبْلِكُمْ لَمَّا ظَلَمُوا ۙ وَجَاءَتْهُمْ رُسُلُهُم بِالْبَيِّنَاتِ وَمَا كَانُوا لِيُؤْمِنُوا ۚ كَذَٰلِكَ نَجْزِي الْقَوْمَ الْمُجْرِمِينَ
ثُمَّ جَعَلْنَاكُمْ خَلَائِفَ فِي الْأَرْضِ مِن بَعْدِهِمْ لِنَنظُرَ كَيْفَ تَعْمَلُونَ
( 10/13 ) And We had already destroyed generations before you when they wronged, and their messengers had come to them with clear proofs, but they were not to believe. Thus do We recompense the criminal people.
( 10/14 ) Then We made you successors in the earth after them so that We may observe how you will do.
Allah didn't punish them because they only disbelieved , but:
- They disbelieved the messengers , mocked them (Noah) , hurt them and accused them for lying and sorcery (Moses , Jesus and Muhammad) , and some were killed too (the Israelite prophets).
- The messengers were not empty-handed , but sent with evidence (miracles & scripture) to prove their prophecy , and the disbelievers attacked them once the truth appeared.
- The disbelievers didn't disbelieve because they were skeptical about Allah (like a typical atheist) , but they disbelieved for if they accepted the messenger invitation ; they will dispose every ruling and ownership they had from their old religions and will be obliged to follow the messenger , thus they arrogantly refused even when the truth was in front of them.
- The disbelievers are always called by Allah "criminals" , and no one deserves that title until he commits injustice , that means those people were not good ones , but wrongdoers and corrupters who deserved an end.

God revealed Islam , then why the religious countries are behind the non-religious ones ?
First , there's little to none Muslim countries who fully-apply the Islamic 'Sharia' , just look at the Arabs , they follow the creed without the law like moving on one leg !
Second , history proves that this claim is not real , Islamic history and Europe's dismay in the dark ages shows how far Islam has gone after Muhammad , and strangely enough this spread was prophesied in the Bible before Muhammad came: Prophet Muhammad in the Bible
Third , the (temporary) weakness of Muslims was prophesied by Muhammad as a sign of the Hour: Sunnah

There's no historical evidence on the prophets , doesn't this mean God sent no prophets ?
The Torah , the four Gospels and the Apocrypha , the Qur'an , all written by different writers and all are evidence that the three prophets were alive among their people , but let's look at some other points.
First , there's no reason for Allah to write stories of fictional men , He has no reason to do that.
Second , any atheist must give an acceptable explanation what the burial places of the following prophets are doing on the earth:
- Abraham , his wife Sarah , their son Isaac (the Israelite grandfather) and their grandson Jacob (Israel): Wikipedia
- Moses: Wikipedia
- Muhammad: Wikipedia
Third , how did Muhammad know the burial place of Moses if he never went to Palestine on foot nor he had any contact with Christians/Jews ? Sunnah
Fourth , we need to rewrite the ENTIRE Abrahamic history (kingdom of Israel , Christian theology and the Islamic conquests) and their prophets history (especially Muhammad) to make the tears and the blood make sense , and the seventh heaven is closer to the atheist than doing that !
Fifth , trying desperately to deny religions by claiming their founders didn't exist is ignorance and cheap way of debating , it's like saying "Let's disprove Buddhism by supposing Buddha doesn't exist !" , while the correct way to deny a religion is this:
وَلَوْ كَانَ مِنْ عِندِ غَيْرِ اللَّهِ لَوَجَدُوا فِيهِ اخْتِلَافًا كَثِيرًا
( 4/82 ) If it had been from [any] other than Allah, they would have found within it much contradiction.

How do I have free will if God wrote Destiny ?
Most basic example is Adam when he descended to the earth , it was written in his Destiny that on the X Friday he will be on the earth: Sunnah
Allah destined Adam on the earth before creating him:
وَإِذْ قَالَ رَبُّكَ لِلْمَلَائِكَةِ إِنِّي جَاعِلٌ فِي الْأَرْضِ خَلِيفَةً ۖ
( 2/30 ) And [mention, O Muhammad], when your Lord said to the angels, "Indeed, I will make upon the earth a successive authority."
However , Adam ate from the forbidden tree by his free will , but Adam didn't choose to leave the Paradise , it's Allah who chose that: Sunnah
So Destiny is Allah's Will , and we are (literally) walking to that Destiny with the free will we have , the evidence on their existence is that we can see their effect clearly , even the atheist does.
There are many things we can choose , but many events around us we do not control or know:
وَمَا تَشَاءُونَ إِلَّا أَن يَشَاءَ اللَّهُ رَبُّ الْعَالَمِينَ
( 81/29 ) And you do not will except that Allah wills - Lord of the worlds.

God is Omniscient , what's the point of doing good deeds if He knows the ending ?
A man asked prophet Muhammad the same question: Sunnah
Simply , if you have the chance to do good deeds , then take it and do them , you will have a fair Judgement in the end , and your only refuge after Allah's Mercy is your deeds:
فَاتَّقُوا اللَّهَ مَا اسْتَطَعْتُمْ وَاسْمَعُوا وَأَطِيعُوا وَأَنفِقُوا خَيْرًا لِّأَنفُسِكُمْ ۗ وَمَن يُوقَ شُحَّ نَفْسِهِ فَأُولَٰئِكَ هُمُ الْمُفْلِحُونَ
( 64/16 ) So fear Allah as much as you are able and listen and obey and spend [in the way of Allah]; it is better for your selves. And whoever is protected from the stinginess of his soul - it is those who will be the successful.

God ordered to kill apostates ?
If that really happened , then why Allah gives chance to apostates ?
( 3/86 ) How shall Allah guide a people who disbelieved after their belief and had witnessed that the Messenger is true and clear signs had come to them? And Allah does not guide the wrongdoing people.
( 3/87 ) Those - their recompense will be that upon them is the curse of Allah and the angels and the people, all together,
( 3/88 ) Abiding eternally therein. The punishment will not be lightened for them, nor will they be reprieved.
( 3/89 ) Except for those who repent after that and correct themselves. For indeed, Allah is Forgiving and Merciful.
The only case I know for killing apostate is that if he was accused of treason , and there's no forcing religion in Islam:
لَا إِكْرَاهَ فِي الدِّينِ ۖ قَد تَّبَيَّنَ الرُّشْدُ مِنَ الْغَيِّ ۚ
( 2/256 ) There shall be no compulsion in [acceptance of] the religion. The right course has become clear from the wrong.

God ordered the Israelite to kill innocents ?
This was mentioned in the Bible (Ezekiel 9:6) that god ordered the Israelite to kill every man , woman , child and elderly !
In contrast , the Qur'an never mentions that Allah ordered Bani Israel to do this kind of savagery , and it's more puzzling that Allah ordered the Muslims with the total opposite:
وَقَاتِلُوا فِي سَبِيلِ اللَّهِ الَّذِينَ يُقَاتِلُونَكُمْ وَلَا تَعْتَدُوا ۚ إِنَّ اللَّهَ لَا يُحِبُّ الْمُعْتَدِينَ
( 2/190 ) Fight in the way of Allah those who fight you but do not transgress. Indeed. Allah does not like transgressors.
And Muhammad confirmed that example: Sunnah
We are not even sure if Ezekiel was the real writer of that book , and we will never consider the words of an anonymous writer to be the words of Allah.

God wants us to worship Him , why He needs my prayers ?
Allah needs nothing from anyone:
وَقَالَ مُوسَىٰ إِن تَكْفُرُوا أَنتُمْ وَمَن فِي الْأَرْضِ جَمِيعًا فَإِنَّ اللَّهَ لَغَنِيٌّ حَمِيدٌ
( 14/8 ) And Moses said, "If you should disbelieve, you and whoever is on the earth entirely - indeed, Allah is Free of need and Praiseworthy."
However , He orders prayers for many reasons , first one is to complete His orders , so that He can differentiate the obedient Muslims from the disobedient ones: Sunnah
Second , He made prayers obligatory to keep the Muslim with Him daily by raising His remembrance , Allah said to Moses:
( 20/13 ) And I have chosen you, so listen to what is revealed [to you].
( 20/14 ) Indeed, I am Allah. There is no deity except Me, so worship Me and establish prayer for My remembrance.
This is to mitigate what happened the first time humanity forgot monotheism at the time of prophet Noah , without prayers a believer can even forget that he has a religion !
Third , you can not ask , thank , supplicate , repent , or even talk to Allah without praying.
Fourth , Allah mentioned some benefits for prayers , examples:
اتْلُ مَا أُوحِيَ إِلَيْكَ مِنَ الْكِتَابِ وَأَقِمِ الصَّلَاةَ ۖ إِنَّ الصَّلَاةَ تَنْهَىٰ عَنِ الْفَحْشَاءِ وَالْمُنكَرِ ۗ وَلَذِكْرُ اللَّهِ أَكْبَرُ ۗ وَاللَّهُ يَعْلَمُ مَا تَصْنَعُونَ
( 29/45 ) Recite, [O Muhammad], what has been revealed to you of the Book and establish prayer. Indeed, prayer prohibits immorality and wrongdoing, and the remembrance of Allah is greater. And Allah knows that which you do.

الَّذِينَ آمَنُوا وَتَطْمَئِنُّ قُلُوبُهُم بِذِكْرِ اللَّهِ ۗ أَلَا بِذِكْرِ اللَّهِ تَطْمَئِنُّ الْقُلُوبُ
( 13/28 ) Those who have believed and whose hearts are assured by the remembrance of Allah. Unquestionably, by the remembrance of Allah hearts are assured.

If God is real , then why doesn't He let us see Him ?
If Allah let His creation see Him , then His test would have no point since all the mankind and Jinn will be obliged to obey Him and thus ; lose their free will.
As for the future , prophet Muhammad said that all the creation will see Allah in the Appointed Day: Sunnah
Allah actually gave us many details about the past and where are we from Him: The Creation
Finally , when Prophet Moses went to meet Allah the second time , he asked to see Him as a kind of a wish , that was Allah's reply:
( 7/143 ) And when Moses arrived at Our appointed time and his Lord spoke to him, he said, "My Lord, show me [Yourself] that I may look at You." [Allah] said, "You will not see Me, but look at the mountain; if it should remain in place, then you will see Me." But when his Lord appeared to the mountain, He rendered it level, and Moses fell unconscious. And when he awoke, he said, "Exalted are You! I have repented to You, and I am the first of the believers."
In other words , Allah wanted to indirectly tell Moses that seeing Him (in this life) is like asking for death , and to not leave Moses unsatisfied , He showed Him an example by exposing the mountain to His light , and of course Moses couldn't stand the scene.
The way Allah appeared to the mountain is also described in this Hadeeth: Sunnah
