The Christian elements are obvious, but the sequels move away from them. Most obviously this is done with Neo's messianic nature being questioned, but there are also other things, like how programs are given a more human face, perhaps criticizing the "children of God" attitude of Christianity. But while Christian-like spirituality is being stripped away, a new kind of spirituality is being established. A new kind of world view comes into focus, one where everything happens for a reason, you could say where everything is because God wills it. In The Matrix Reloaded Neo stumbles. In The Matrix Revolutions Neo rejects the arrogance of his previous position and accepts the new spirituality that has been established. He stops being the franchise's God or the son of God and instead become the servant of God, he stops being the Christian Jesus and becomes the Islamic Jesus. Only when he has done that he can fulfil his messianic mission, finishing the trilogy with a scifi depiction of the Second Coming anticipated by both Christians and Muslims.
